Yes, prayer works and God still heals, so we will pray for you. But meanwhile, you need to know that God is a good God and does not punish us. So, we can pray and know that He is not angry with us because Jesus has paid ALL for us, including STDs. Don't panic because all things will still work out for good for those who love the Lord. Learn from this and abstain as sex is to be sanctified in marriage.
There is two choice, have faith or have fear. Faith is believing that what we hope for and do not see will come to pass. Fear is the same as well, but in the negative sense.

Continue to see the doctor and see what he can do as well, as God also uses people. Confess the following scripture daily:

Who His own self bare our sins in His own body on the tree, that we, being dead to sins, should live unto righteousness: by whose stripes you were healed.
Just personalise it and say that by His stripes I am healed and imagine healing coming into your body.
You are not alone. Even when we sin, God has promised that He will never be angry with us again. Why?
Look at the prophecy in Isaiah of Jesus coming to bear our sins on the Cross:

8 In a little wrath I hid my face from thee for a moment; but with everlasting kindness will I have mercy on thee, saith the Lord thy Redeemer.
9 For this is as the waters of Noah unto me: for as I have sworn that the waters of Noah should no more go over the earth; so have I sworn that I would not be wroth with thee, nor rebuke thee.
10 For the mountains shall depart, and the hills be removed; but my kindness shall not depart from thee, neither shall the covenant of my peace be removed, saith the Lord that hath mercy on thee.
You see, the darkest moment on the Cross was when the Father turned His face away from Jesus and rejected Him because He was bearing all our sins. It was the only time that Jesus did not call God "Father" but called Him God because God has rejected Him.

And about the ninth hour Jesus cried with a loud voice, saying, Eli, Eli, lama sabachthani? that is to say, My God, my God, why hast thou forsaken me?
After this, God has promised in Isaiah 54 that He will never be angry with us again, never reject or forsake us because of what Jesus has done on the Cross.
The whole gospel is based on grace, on God loving us and reaching out to us. Come to God, repent and be confident that He is there with you and you will not go through this alone.
Do not fear for your future because God has promised great plans for you in your life. He has plans for each of us.
[Jeremiah 29:11]
For I know the plans I have for you," declares the LORD , "plans to prosper you and not to harm you, plans to give you hope and a future.
Entrust your life to Him and do not let fear cripple you. Have faith for the future because of what He has promised you.

Father in Heaven,
I lift up this dear sister and I pray that she will find comfort in You because You are our comforter. Lord, I claim healing over her life BECAUSE of your work on the cross and because Your word is truth. I pray that you also send good doctors to administer the right medication for her and that she will grow stronger and healthier day by day not only in her body, but in her soul and her spirit. Pray that she will grow closer to You and rise up to become a mighty person in Christ.
